Speaking as someone who likes attention to details like this, any efforts in trying to wring sanity of any kind from Evangelion is appreciated.I'd like to remind my readers that this is a story with Evangelions in it and while I will try to keep the physics as sane as possible, I can't make any promises.

Very interesting.
I would first point out that by removing Pen-Pen, you removed arguably the only reasonably sane (to within one standard deviation) member of the entire cast.
Second - finally, actions are not taking place in a vacuum. The Russians were as polite and courteous as someone nuking someone else could be - though I would assume that there were extremely high-level negotiations that took place between Russia, China, and Japan first (given that China is other nuclear-capable regional power, there aren't a lot of good feelings between China/Russia and Japan, and Angels are there to eliminate life on earth).
So - why not nuke Adam???????????? Or move Adam to a nice, nuke-friendly atoll and set up nuclear mines, nuclear overwatch, and nuclear torpedoes?
On a more technical basis, I had a hard time figuring out the "Moskva IIB" - at first, I assumed you meant the Moskit/Kh-41/SS-N-22 Sunburn, though I was a little puzzled that we were that far back in time, and the Mach 4 doesn't fit with a Mach 3 high-altitude, Mach 2.2 low-altitude weapon. Flying in jets also seemed highly riskly, though I can assume without being told that they were in 6 widely dispersed areas, one pair in each, to avoid all being wiped out at once. Then, much later, I realized you seemed to be talking about BrahMos, based on the Yakhont/Oniks design, though also with a Mach 3 speed at higher altitude (as I recall - my Jane's Strategic Weapons has been loaned out and isn't likely to be returned, unfortunately).
Note - if the next Angel has better reaction times, land an S-300V (SA-12) detachment (or pull it out of hiding) and launch a nice Mach 8 surface-to-air missile with the normal 150kg warhead replaced by a nuke in command-guidance mode.
As a side note on Gehirn's (or whoever's) research, the Russians have detonated a 60MT nuclear weapon, though the smaller, more precise weapons make more sense for international relations. Japan is about to become irradiated, for better or worse - I can't see the Russians, or the Chinese, allowing any angel to park itself over the geofront, seconds away (as far as they know) from breaking through at any time.

[That is a big beef I have with EVA. Nerv's military incompetence makes sense given Gendo's priorities and Seele's desires, but the rest of the world sitting down...

[Since BrahMos is short for Brahmaputra-Moskva, if the Indians were to pull out, it would merely become Moskva.

RanIt does seem a bit odd that everyone immediately starts using "her" and Shinju" to refer to Shinji.

[For Rits it's easy. As she only "met" Shinji when he was unconscious and dying from radiation poisoning.
[As for Gendo, one would presume that he's good at the spy game.

My only comment is that the nuclear reaction in nuclear weapons occurs in the millisecond range, and you are doing a bait & switch with wattage & energy. Taking the wattage needed to defeat the AT field and assuming a second of exposure is somewhat outlandish.
Otherwise, it would be trivial to defeat it with regular artilery and guided missiles. Dumping a few hundred kilotons of conventional bombs is quite doable. Even making that amount of conventional bombs in a limited timespan would be trivial for a superpower todo.
